The only minor issue I had with seperation is part of the harmala freebase floating to the top which can be knocked down by agitation or stirring. Can you describe your case a bit more? What base are you using? Is it completely homogenous with no seperation at all? And what did you observe when you first added the base (in the second basification)?

Try adding few drop of strong NaOH solution to the edge of the container and observe if any harmalas crash out, if yes, then the solution is not basic enough and you can add more base to complete the conversion to freebase. If not then maybe your solution is too concentrated and it is not seperating, try adding more water to dilute it.

I am aslo reminded of this but your case is most probably different.
