Is this method safe?

Yeah it's called a dry tek.
Making it in a lidded jar in a well ventilated area would be better to avoid naphtha vapours, also pouring the naptha directly into the freeze/precip dish risks contamination with the base and plant material.

Yeah I was wondering with the naptha - after the extraction is done and the naptha is poured out of the dish, and after leaving the dish with the crystals in a ventilated room for 24 hours will they be safe to smoke?

I know naptha is really toxic, so I was wondering how safe the crystals would be to smoke with potential naphtha residue left on them, even after leaving in a ventilated room with fans etc.

It would be safe if the crystals are allowed to dry thoroughly.

What I was referring to was using a bowl without a cover during pulls, it's better to use a jar with a lid and open it for 30 sec to mix then close it again.

Naphtha (as a refined solvent) doesn't particularly count as "really toxic", even if I wouldn't want to put it on my porridge. Yes, it should be treated with respect; no, you don't need to get paranoid if you take the appropriate precautions. The initial one of these lies in ensuring that your naphtha evaporates cleanly. If this condition is fulfilled your contamination concerns in that respect can be allayed.
