The fact freebase is often reported to bring more stomach discomfort doesn't mean it's the sole cause for nausea... certainly oils and pigments have a lot to do with nausea/purging in plant brews, and in the case of alkaloid salts there can be nausea as well. But at least salts sit better with the pH in the stomach.
As far paulsage's reports, it's difficult to tell for sure all the reasons why it finally worked for him since there are many variables involved. The first misfire he reported in this thread probably had to do with insufficient MAO inhibition. 150 mg of harmine are not equivalent to 200 mg of full spectrum harmalas. Full spectrum rue extract includes harmaline, which has stronger inhibition properties per weight unit than harmine, so to get the same MAO inhibition as 200 mg full spectrum, I guess you would need at least 250 mg harmine.
Besides the dose, in the success report he mentioned one detail that may be important - ingestion of food, particularly with some light fat content. That puts the gall bladder to work and can help process alkaloids that are not moving. Having a bite, as long as your stomach is fine enough, can be a good way to push a trip that is not working, besides redosing.
But IME I don't think that ingesting the alkaloids in a gelcap is more efficient than drinking them dissolved.
