Alright, I currently have roughly 30 shrooms of the species Copelandia Tropicalis in a cardboard material box, drying out. Problem being, it looks like a few of the shrooms are beginning to wrinkle, and they feel slightly soft to the touch in certain spots, so may have already initiated rotting. Should I remove these ones from the other shrooms ASAP, to prevent any spreading of rot, or should they be OK?

Accelerate the drying with warm air, store once cracker dry. Toss if they smell rotten - smell is a good indicator of freshness. Effect safety by boiling chopped shrooms to make a tea, discard pulp, should eliminate most bacteria.

go buy a cheap dehydrator or just fan them for a day. Remember drying is the easy part don't waste all those great shrooms because you didn't want to go to goodwill and drop 15 bucks on a dehydrator(fans work great to)
