I am very new at this and I have a question. What would happen if I were to add sodium hydroxide to my solution after I've added the naphtha? Would that effect the ph?

Yes it would affect the pH of your solution as your sodium hydroxide will dissolve in the polar phase. The naphtha would not do much to change that.
